Having every amature player get a physical before the draft is very difficult to pull of off. However I do believe there can be a compromise where if you are in the top 100 in a draft and a team is considering taking you in the top 100 then you would have to take that physical to be drafted. The way it is now its a huge risk for the top of the draft. I can't imagine the players union is that interested in protecting kids that get paid a ton of money and flame out due to injury. Thats money being taken away from productive players. Another issue this is exposing is allowing 17-18 year olds to even be considered for a draft. Other sports have age requirements that are higher than baseball. Maybe its time to consider a 20+ only draft.
